Bioinformatician to Clinical Genomics within Cell and Neurobiology
Back to available jobsWe are now looking for a bioinformatician to join Clinical Genomics within the Department of Cell and Neurobiology.
The position
Duties will involve upkeep and further development of existing bioinformatic pipelines. The analyses will be carried out on GPUs and part will consist of data processing and visualization in order to facilitate interpretation and, in some instances, clinical reporting. The work will be carried out in close collaboration with clinically active staff and with Genomic Medicine Sweden. The appointee will be involved in the continuous assessment, development and automation of robust bioinformatic analyses for processing short- and long-read sequencing for both research and clinical usage. The role will include development of data management plans. Experience of the NextFlow and nf-core is essential.
The role will involve collaboration with both academics and healthcare professionals and issues of data security are therefore paramount. The Facility has its own HPC cluster, and the post-holder is expected to contribute to its upkeep and the updating of software. There will be opportunities to contribute to scientific publications and presentations. The successful candidates will work together with other bioinformaticians, doctors and molecular biologists both in the facility and in a wider network of national and international collaborations.
As this post also involves bioinformatic support to collaborative projects with Genomic Medicine Sweden, as well as researchers working with non-model organisms, additional discipline-specific skills would be valuable. These include knowledge of the subject area of microbiology and antimicrobial resistance, preferably in the context of longread data.
The person we need
We are looking for someone who takes responsibility for tasks and drives processes forward. You are structured, like to collaborate and communicate well with others in a responsive and flexible way.
The following education, experience and expertise are required:
- Master’s qualification in a relevant subject e.g. bioinformatics, computer science or similar
- At least two years’ experience of working in a research environment with bioinformatics, genomics and interpretation of big data
- An advanced level of competence in the handling of common specialized bioinformatics tools and programs
- Advanced level of competence in the construction and implementation of bioinformatic pipelines
- Good communications skills in English
- Advanced programming skills in Nextflow
- Experience of working in a Linux environment
- Ability to effectively communicate complex bioinformatic concepts to both experts and non-experts
- Good ability to prioritize and handle different tasks efficiently
- Good ability to independently identify and solve problems during data wrangling
- Solid practical knowledge of statistics
- Experience with the processing of microbiological genomics data
- Practical knowledge of handling metagenomics data
In addition, the following education, experience and expertise will strengthen an application:
- Knowledge of workflow management systems such as Snakemake and Nextflow
- Experience with non-model organism genomics
- Experience in teaching and developing training material
- Experience of container software such as Singularity (Apptainer)/Docker/Podman
- Familiarity with the MetaAMR metagenomics pipeline
The workplace
The position is at Clinical Genomics Core facility which is jointly run by the division of cell and neurobiology (CNB) at Department of Biomedical and Clinical Sciences (BKV) and the Medical Faculty.

The employment
Fixed-term, 6 months.
